New Engine Missing?

My husband and I just got through swapping his old engine out of his Sierra, and putting in a new crate engine. It's a 95 model and the engine is 5.7L TBI V8. We've replaced just about everything but used some parts like the intake manifold and the throttle body from the old one. It was missing really bad before the swap, stalling, rough idle, it was really bad. Now that we've replaced it with the crate engine, it fires right up and runs good all except for a slight miss every once in a while. We have no idea what is causing it. Someone told me it could be the old throttle body and to replace it. Everything on the throttle body is new except the connectors for the injectors and the throttle body itself. I've also read that it could be the catalytic converter causing it or the o2 sensor. We've replaced all the sensors that we know of with new ones, except for the o2 sensor. Can anyone help us out by giving us ideas on what to check? Any other questions that I can answer I will. Thanks in advance!
 
I figured out what it was, the timing was just a hair off and the fuel pump was failing. Fixed both of those and then the ignition switch went out lol. We replaced that too, so now it's running great! Thank you all for looking though. Replacing that engine, and working through all the problems has been somewhat interesting but it'll be too soon if I ever have to do that again!
 
Yeah, it happens sometimes. I've been going through that with my jeep too. Found out my idle problem is my throttle body being dirty lol. Oh well, at least we haven't had anymore problems with the truck. (knock on wood)
